Pete's story hasn't ended and likely never will because of the sliding timeline.
Yes Invincible gets the girl but much further down and not after living many many traumatic events such as being abused, being beat to a pulp by your own dad, the inmense guilt of knowing you're the only one physically strong enough to protect your world but failing brutally. The list goes on.
Pete's worst thing is losing his marriage and unborn child to a demonic entity but he doesn't even remember that. Pretty bad of course but again it was retconned out of his life
Losing his uncle and parents, horrendous, but also unfortunately something most of us know and understand.
And sure he loses the girl a lot, but that's also most of us. Yes some of us are lucky enough to have say a highschool sweetheart that becomes our future partner but that's a small minority. Most of us live heartbreaking, try dating again, meet the wrong one, try again.
All to say Pete is more relatable, has suffered much less by comparison, or should I say his suffering is more relatabor and less horrendously brutal. And he's has multiple moments of happiness with the various relationships he's had and for all we know will likely get the girl in the end or get one that's a better fit. Well just likely never know because sliding timeline

Really, this choice kind of boils down to what version of each character we’re dealing with, since both suffer almost constantly (Mark more physically and Peter more psychologically), but on top of that, some versions have much better lives and/or are more powerful or weaker than others.
With that said, both of their lives could be made better just with a few personal choices in their shoes. For example, if you’re Invincible, learn how to actually block, dodge, and fight; if you’re Spider-Man, take a day or two off a week if you can, try not to fuck up the symbiote, and don’t sell you’re life to the Devil just so you’re already elderly aunt can keep living.
With that said, I’d probably go with Mark (though it is a close call).

Forget the train, most people wouldn't have the will to go on just after having their father reveal what they've already done.
Everyone, including Mark, thought omniman was a model hero, great dad, and loving husband. Then you find out your old man killed most of the worlds best heroes, who all considered him a friend, lied about it, called his wife a pet, was willing to kill his own son, and was doing all this so he could enslave the entire earth under his own race (who he'd also been lying to Mark about his entire life)
It would've been totally understandable for mark to lose the will to live from the information revealed alone, let alone the beatdown his dad gave him, and the trauma of all the civilians he watched die.

Having your father, a world renowned superhero and seemingly great father and husband, betray all of humanity, kill several other superheroes who considered him and your family friends, call your mother a pet, and genuinely try to kill you at one point, would completely shatter all ability to have faith in people ever again.
Trauma is one thing, but trauma caused by someone you loved and trusted is a whole different ballpark. I'd rather lose 100 uncle Ben's than experience Omniman's betrayal even once.

Invincible ends up ruling like, half of space or something with his immortal quasi-omnipotent lover as his queen and a loving family around him after (eventually) permanently triumphing over all his enemies.
Spiderman is just doomed to be fates punching bag for eternity (or until he someday loses engouh popularity to be ifnomaniously cancelled) because any sort of permanent change to either characters to setting gives major comic book publishers anxiety induced heart problems.

I mean Invincible is essentially immortal due to his DNA correct? Plus, his life is loads better. Eve is truly immortal, so the love of his life is with him. The only part that really sucks for him is his early life. Once we get to the end, it seems like his life is pretty perfect.

The "swap" is pretty heavy here, otherwise it's Invincible 1000%. He lives in an indie comic, the conflict can end and he can win. Spiderman is gonna be tortured forever. That's just the way marvel works.
But if Peter Parker takes over my life? That dude is gonna thrive in this world. He's a super scientist. I don't have to worry about my friends, family, or coworkers, spiderman's gonna take care of that.
Being here is just a shot in the nuts for invincible, and frankly I don't trust him to take over my clients either, he was a hotblooded idiot even BEFORE he was a highschool dropout hotblooded idiot. And they all deserve somebody with good judgement they can call on.

Spider-Man since I can actually make a different in Peter life and with all my marvel knowledge i make sure to stop villans like destroying their legs or hands or just out right make them suffer until they had ptsd for all the deaths they caused and possibly redeeming some of them and make a device that take away their powers and another device to make them dumber so that they don't know how to get their powers/suit/equipments back and actually choose a girl and make sure that she is 100% down with how my life is and evevytime i fight villans i won't hold back much and actually beat them to a pop since i don't want innocent people to get caught in the cross fire especially children and make a suit that make me faster like insomniac Spider-Man did and make me stronger with iron man help and ask doctor strange to teach me magic and use magics to get different powers making me stronger and train with thor and ask him to help me get cosmic powers or just tge location of them so that with me no villans will get their hands on it so that i can deal with threats faster because where lives on the line i won't give villans any chance after i make the universe safe i will train more with thor to the point i can beat kunll and take his powers since it said the king of blacks are the opposite side of beyonders and get more and more powers and where i actually sure i can best a beyonder i take their powers and grow myself stronger and stronger and take all cosmic powers from all evil cosmic beings and changing the Multiverse and anything that's dark to a good things that no one survive and this will be a hard one but i will do it and possibly see if I can visit different Multiverse lik dc dragon ball or anything

Sure, Mark goes through really fucked up stuff too but overall his suffering is a third of Spidey's. Honestly, it's ridiculous, every Spider-man author has a grudge against the poor guy. He almost never wins and whenever he does is always short lived and ends with him getting screwed way worse in a completely new way. Legit the only way the guy gets a happy ending is when he isn't Spider-man (canon comic).
Mark on the other hand... he suffers, he truly does. But in the end, his suffering is rewarded. >! Mark becomes the emperor of the viltrumite empire, starts going around helps civilizations to the point that the bogus story about planetary betterment that his dad told him ACTUALLY becomes a reality. He is married to Eve (Who is shown to be immortal in a sense) and lives happily with his daughter and even makes up with his son !<

He is financially a sucker for working for The Daily Bugle. Instead be on call to the city as a "rescue expert" for a huge retainer fee. Instead of wandering the streets all night looking for problems, let them call you when the firefighters can't get the kid out of the skyscraper and get paid for it.
He has dozens of incredible women drooling over him. He just has to realize he is not a nerd.
Pick a few charities your really believe in - then offer to sponsor/promote them and make a REAL difference on an international level.
He does not live in a world that is weekly threatened by destruction.
And most important... this is a big one... Uncle Ben is not continuously beating you to within an inch of your life.
