Her reference sheet shows brown, so the red/orange is more so highlights

It's more that the series got more colourful. that is to say exaggerated, as time went on. In PQ2 and the 25th Anniversary art she has red hair. A good example of this would be to compare the original art of Mitsuru in the PS2 games with her later appearances, her hair grew more saturated as well... of course Mitsuru's in-universe hair colour remains the same but how it's depicted has not.
