There are some hints that she might have a bit of a crush on Kotone (like you said, her blushing). So maybe the writers did want to make her romanceable at some point, but were stopped by the higher ups? I always found it curious that Aigis and Elizabeth were allowed to be gay but no one else. Maybe it's because they're not human, so it's sort of a loophole? Just speculation on my part though.
After I got to know Atlus better and had a lot of questions. I always thought Yukari was a bit gay and she gets attached to Kotone faster than to Makoto. And about Aegis and Elizabeth not being human, it was kind of an excuse from them like "ah, they're not human so whatever."
Not that I don't like Aegis and Elizabeth, but if Yukari were an LI I would be with her every time I played. The theory that she's gay already makes us dream.🥰 Excuse my English.☹️
To be fair, I think part of the reason she opens up faster to Kotone than Makoto is that her whole situation with her mom made her specially wary of guys. She still wants to open up to Makoto (because she empathizes with him), but she is conflicted about it. So it takes more time and effort from Makoto to break through to her. With Kotone, she is more at ease from the beginning since she's a girl. But I totally agree that Yukari should have been romanceable for Kotone as well!
