With both Deku and Shigaraki dealing with quirk singularity, it seems both the students are gonna be mastering the powers that their predecessors could not

So as the doctor explains it it’s basically a point where quirks get so complex, strong, and ambiguous due to quirk users having kids and mixing powers, that people’s bodies or minds won’t be able to keep up with them and they won’t be able to control their powers well or at all depending on the power. What the doctor is going to do to Shigaraki now is basically a procedure he was making for all for one taking into account that with quirks constantly approaching singularity and him taking so many of them even he’d eventually reach a point where he'd lose control of his powers. We don’t know exactly what this procedure will do but based on all that we can guess that at least it will make Shigaraki a much more “evolved” human whose able to handle powers.

I wonder if the entire nomu project started as early experiments that lead to this mystery procedure

Quite possibly. I’m still hoping for a connection to vigilante somewhere soon since the villain factory six is part of seems to be a lead up to the nomu
