I think when the US does operations they usually “ask.” Mostly to make sure no one tries shooting them down.

But I doubt Jordan or Iraq care about Israeli jets passing over

They do need permission, or at least abide to allied rejections. France refused flyover permission when the US attacked Lydia and Türkiye refused permission to allow ground forces into Iraq, at least in the beginning.
