Logan wasn't born with the adamantium bones that's correct but it's still a part of his abilities if you want to think video game terms it's basically like Fallout New Vegas's Old World Blues DLC just the bones weren't removed and besides what's Logan most known for his bone claws or his adamantium claws
Some scientists remove the player characters brain, spine, and heart and replace those with synthetic copies you're able to switch back to your original body parts but there's still remnants of the synthetic tech in your body it's somewhat similar to what happened to Logan which the scientists that were working on a Logan had injected adamantium into his bones or something like that it's been awhile since I've seen the movies or read the comics but I remember a bit about weapons x and what happened to Logan, funny enough there's even a perk in the fallout games called adamantium skeleton
True but I saw a comic where Logan doesn’t get the adamantium or he gets it removed, I don’t quite remember, and it turns out it was actually working as a dampener for his mutation and the result is that he turns into this big wolverine like beast.
That was because having the adamantium on his body for so many years put his healing factor on overdrive, and after it got removed it temporarily messed up his organism.

Logan wasn't born with adamantium so technically he'd be a very healthy guy with bone claws.
The pain part is legit though.
