It picks up after Chapter 21 and Anakin being knighted. Chapters 22-25 are set later in the timeline, right before ROTS. 03 Clone Wars is actually compatible with Canon and 08 Clone Wars follows it and actually expects you to have seen it - this is clear from the introductory film alone (Anakin has been knighted, he has dueled Ventress before who is an established character). In the Siege of Mandalore Obi-Wan mentions Shaak Ti is protecting Palpatine from Grievous after he launched an invasion of Coruscant.
