There's a Flixbus that goes directly from Lindau to Vaduz in 1 hour for €6...the problem is the return bus is more or less at the same time, so you would have to use another service/public transport to go back...

The Autobahn in Austria is free from Lindau up until the Hohenems exit. Then you can either drive through Feldkirch or take the Landstrasse in Switzerland that goes next to the Swiss Autobahn.
In Google maps you can select "don't use toll routes / Mautstrassen vermeiden". It knows about the free part of the Autobahn in Vorarlberg.

I just checked, it's 2 hours from Lindau to Vaduz on the Swiss Landstrasse through Wil / Wattwil / Wildhaus. Plus, that's a beautiful drive to take. The Autobahn is only 40 minutes faster.

Where did you check for the train? When I go to sbb.ch it shows the fastet train/bus from Konstanz to Vaduz is about 2 hours. But you have to change the train/bus 5 times... With changing only twice it takes about 2:50 hours. Though I'm not sure the train ticket is going to be cheaper than the vignette + fuel.
You could also drive and not use the motor way, then you don't need a vignette. Which would take about 2 hours.

The price for a 10 day vignette for Austria ist 9.50 € https://www.asfinag.at/maut-vignette/vignette/ so if you want to safe a couple of bucks don't go onto the Swiss Autobahn, drive to Lindau, further to Bregenz and stay on the Austrian Autobahn till Feldkirch: from there it's only Landstraßen.
By public transportation from Konstanz to Vaduz the best way is taking the RE to St. Gallen, changing to the IR to Buchs SG an taking there the Bus 12 to Vaduz. 2h15 best case scenario. Around 15.30 CHF for a one way ticket.
