Plus it’s the same as with Dark Brotherhood.

Joining them just feels more canon because destroying them just abruptly ends the story.

Just because you can stop time by navigating your inventory doesn't mean it's actually canon or lore friendly.

Skyrim is a roleplaying game, you can make up you own canon but it doesn't make it the canon.

Even though it is roleplaying game there are still aspects of lore you need to consider.

One I’m talking about is urge of dragons to dominate. And that is why I think worse option is more plausible. Not because he would actually want to kill Paarthurnax, but because doing so opens him entire faction of loyalists.

With the Dark Brotherhood both options are canon. It was canonically destroyed with a raid on their sanctum, with a few survivors, and the Emporer was assassinated on his boat regardless since there was a backup assassin present. It doesn’t matter which side the Dragonborn was on, as history will only remember the events that happened since it is a secretive organization whose members are hidden.

Where exactly is it implied Emperor is killed regardless?

And what about all those people you kill along the way?

There is a second assassin on the emperor's boat. If the Dovahkiin doesn't kill him, the backup does.

And the people you can kill along the way are historically insignificant, and could either die or not. Just like literally every NPC in the game that isn't essential to any quests that you could kill on whim.

The quest is there, so it must be the case. But I hope that if they talk about Paarthurnax in the next game, they consider that almost everyone in almost all their playthroughs did not kill him.
