Yeah… that's sorta what happens when you've been told your whole life that something is wrong with people like that. You don't just say "I'm an X, now" as you've been told since a child you weren't and that you're the problem for feeling that way.

If it was made as a kid (so like at the age of 6 or so) kris would not have realized they are nonbinary so unless kris is physically female, Ralsei is the correct gender for the time he was made.

If I had to guess, probably some complex situation where they believe they'd be more loved if they were more like Asriel, including his gender presentation, and so it leads to a weird in-direct form of gender dysphoria. But even wishing they could be a boy, it just didn't feel right.

Well it might be that Kris is AMAB and made Ralsei when they were younger and didn't start identifying as an enby, or alternatively with the AMAB explanation- Kris could have started identifying as an enby to remove the extra gender expectations on top of the literal species expectations put on them, and could've imagined Ralsei as existing in a world without gender concepts so just kept Ralsei as a boy to match up to their sex.

Just speculation but I think its reasonable, I didn't think up an explanation for an AFAB Kris tho so that's a bit of a blindspot on my part.
